It sounds like your queen may have mated with one of her sons and the bees are removing the bees with only her genetics. Eggs from a drone that was her son have a 50-50 chance of coming from the queens father or the queen herself which are the ones the bees will remove.
What does the brood pattern look like.
Democracy is 2 wolves and a lamb voting on what to have for lunch. Liberty is a well armed lamb contesting the vote.

Is the jenter box between frames of open brood in the brood nest?  That's where it needs to be.

The jenter frame should be placed as Michael bush suggested in between brood frames in the middle nest
